There has been on occasion mix up within DC and Marvel universes but they are rare. It would be neat to see it happen in a game but getting the big companies to agree to profit sharing is extremely hard to do.
Custom cards would not be to difficult as there are already custom layouts available.
My favorite mix-up was Dark Claw (Batman/Wolverine)
