I don't see a problem with most of the cards you mentioned.

Mera - Mera is a "Kick" with a special ability, and therefore costs 1 power more. OK for me. Mera is a Aquaman-character and so she's in flow with other Aquaman cards which let you put cards on top of your deck and destroy cards in your dispile. So, Aquamancards give you the possibility too thin out your discard pile an Mera rewards you for it.
"Taking a fast Lobo or Man of Steel" ... yeah, these cards have costs of 7 and 8, no way to get them "fast" (say in the first 4 rounds or so). And I don't see the connection between Man of Steel and Mera tbh.

Bulletproof - I don't see whats frustrating here. It gives you a chance of getting rid of unliked cards under special circumstances. Otherwise it just protects you from an attack, thats good enough.

Bat Signal, Robin and Man of Steel - I see what you mean here, but I don't see a problem in it. These cards work very well when they are placed in the correct decks. Man of Steel is very expensive and has no effect at all in Decks that don't rely heavily on Super Powers. But in a Superpower-Deck it's a great card. Same as Bat-Signal with Heros and Robin with Equipment.
In their respective decks, these cards can be very powerful und because of thats it's ok that they don't trigger the best effect from time to time when they are in bad deckspots.

Poison Ivy - Sure, this card can hit you hard, but that's what it's all about witch Attacks, isn't it? You see a foe gtabbing Poison Ivy? Then try to get Defense cards or even Bizzaro! Poison Ivy also costs 5 Power, so it's not that cheap.

King of Atlantis - The way you change the card no one would ever buy it. It has to be cost of 2 or 3 then. And that's not what it deserves. King of Atlantis can be a very strong card when you're able to destroy a card otherwise it has +3Power what makes it strong nonetheless.

Supervillain Attacks - They are intended to be game changers! These guys are the Supervillains, and some of them are just too weak IMO. Brainiac f.e. I changed him, so that the cards you have to give must be cost 1 or more. Or Darkseid, I changed him so that you're only safe with a supervillain in your hand instead of normal villain. These guys are the big threat of this game and should be able to crush your game.

Wonder Woman - works perfectly fine.

The only thing I agree with you is Flash. He's just a weaker version of Cyborg and I'm not quite sure how to tweak him without making him too powerful. (tried to make him draw an additional card everytime he draws, but thats insanely powerful).

This is very close to what my answer would have been with enough time on my hands :)

How about making Flash draw 2 cards whenever the first card makes him draw?

How about letting Flash discard one card that cost 2 or more to draw a card? This way he can trigger his power a bit more. If this is too good, we can limit this to once per turn.
